In light of yesterdays new iPhone/iPod Touch firmware release, the Dev Team did some experimenting with Redsn0w 0.9.2 and with a bit of edting made it compatible with OS 3.1.3. This jailbreak works on the majority of devices (the iPod Touch 1st and 2nd gen and the iPhone 2G and 3G) but does not work on the iPhone 3GS and iPod Touch 3rd generation. In fact, it is STRONGLY recommended that iPhone 3GS and iPod Touch 3rd gen users avoid the OS 3.1.3 altogether if they want to jailbreak and unlock their phones/iPods in the future. To use this program you do need to use a small loophole. You need to redirect the program to the OS 3.1.2 firmware (it does not matter that you have OS 3.1.3 on your device). Then the jailbreak will work properly. DOWNLOAD 3.1.2 FIRMWARES.
You can download the program from below: (Downloads have been corrected)
For guides, the process is exactly the same as for OS 3.1.2 with Redsn0w so therefore the below guides are still relevent. Simply direct the OS 3.1.2 firmware to the program (as said in the guide) EVEN THOUGH you have OS 3.1.3 on the device.

How to Jailbreak your iPhone 3GS on OS 3.1.2 with Redsn0w 0.9.2 (WIN)
If you want more customizable jailbreak, you can use PwnageTool (for Macs) or Sn0wybreeze (for Windows) to make custom IPSW for jailbreaking your devices.
